I checked today and this is what I got:

So in practice I presume that various bits within GNOME will check for
IBus, and if it is there, show options to configure it wherever it makes
sense. Maybe "System Settings", maybe elsewhere.
Whatever will be in UI, it will hide that IBus is used underneath.
To use another input method:
Same as currently. Remove ibus, install another. "System Settings" and
so on won't allow you to configure anything other than ibus.. but you
couldn't at the moment anyway.
In short:
When using IBus, experience is nicer. When using another input method,
no change.. except you might notice that the experience is not as nice
as IBus experience.
